We suspect users are uninstalling or never installing the app, and just using web version without notifications enabled. Any way to get insights into that?

You can see who installed the desktop or mobile app in your "all users" area (look at the icons next to their name). There's not currently a way to see what notifications they have on & with the new notifications granularity, I don't think it's likely to happen.
